What we built
Look at the photo of the old deck from underneath. Every gap between the boards is a line of daylight, and anything that lets light through lets water through. The lower deck was under a deck, but it was not under cover. It was only usable when it was not raining.
So the floor of the upper deck was built as a flat roof first and a deck second. The roof is waterproofed, and the deck boards sit over it as the surface you walk on. The membrane keeps the water out, the boards take the traffic, and the lower level is now genuinely covered rather than just shaded.
That is the difference between a two-level deck and a two-level deck worth having. It costs more than laying boards on joists, and it is the reason the lower level is usable in the rain.
